What does the 'Always execute rule' checkbox do?

In short the "always execute..." option means a rule will be executed when ANY rule is executed on the same object.

    ie. on incident..
Rule 1 copies raise user.phone number to an attribute and has "always execute" enabled.
Rule 2 copies Category.description to an attribute.

Rule 1 will get triggered when category is selected. This can be useful but if you want to manually override the text rule 1 brings in, it'd get reverted when the rule is re-triggered because "always execute" is enabled.
