Did you get anywhere with this? I am seeing similar problems.
Inventory Service looks like its running, but latest hardware scan shows 2 days ago, the scans have reached the server and are sitting in the normal location.
When the service is restarted it processes them.
I am also running LD9 SP2 but on Win 2003/R2 database is also on 2003 R2 I believe.
Looking for an update on this. I have now upgraded to SP3 and am still experiencing this issue. I looked at the document posted above, but that only seems applicable to SP2.
Violation of PRIMARY KEY constraint 'XPK_System_Capability'.

Increased column size might be necessary, Thread ID: 5768
The default col size is 255.
Stop Inventory service
Edit the DATAMART.XML to allow more characters than the longest scheduled task line.
run CoreDBUtil.exe /buildcomponents
Restart the Inventory service.
put errored scn in parent folder to see if it gets processed.
If not and It errors again you may need to manually change the col size to be larger that 255.
So look for all the columns that are 255 in the table of interest and increase accordingly via a SQL statement.
