You could add an exclusion statement to the bottom of your query using an "AND" statement with the "Not Like" operator to specify the group of users you do not want the query to include. You could use the "Primary Owner" attribute in your exclusion statement or if the users are in an OU that matches the desired exclusion group, the OU name could be used in the "Edit values" field of the exclusion statement.
The machines I want to exclude are not in any particular OU. I would like to keep the machines in a device group, so if I need to add machines to the exclusion list, I could just drop that machine into the group folder.
Let's say I have a group of devices in the folder (in the attached image) named AAA Exclude Software Update. How can I create a query to inspect that folder, and give me the machines that are not there. This query would also give me the machines that have a specific application installed, which is something I already know how to do.

There isn't an ability to have a negative target like the one you want with device groups. Instead, potentially what you could have is something that targets the members of that group with a job that stamps a custom inventory value that you can subsequently use to exclude from targeting queries. An extra step, but if tied into a policy, especially if you also included a removal job to clear the value out, it might do what you need.
Alternatively, if you have Data Analytics you could look at a rule that updates the inventory based on Device Group membership.

Another option would be to use the utility mentioned here: http://community.landesk.com/support/docs/DOC-5039
to create a query to exclude your 100 devices, after the query is imported, edit it to add the ones you do want to target.
