I have uninstalled the patches using the patch manager, then it started working.
My question is there any other way just to customize the setting and get it worked ?
I am wondering once after we recreate a profile in the system,our application works well with those KB files.

The same works with IE8, with out issue
same problem occored for me too ,, java update error , i am also searching for an answser .for now i have put those kB in do not scan
So is the problem is that IE blocks old version of Java or is Java blocking the use of it via IE popup garbage? If its Java that's the issue per user you can try to delete this directory %USERPROFILE%\AppData\LocalLow\Sun without recreating the user if that works you can easily create a script or use Group Policy to delete this folder.
Kindly help me with how to prepare the following batch script, when I try to run the batch script manually it works, but the same gets failed when I push it from the landesk. I hope something to do with the batch file. Versionlist xml , Which I have customized according to my environment

Well if you are pushing it thru LANDesk in the Distribution Package add the Additional Files add the versionlist.xml and under Accounts select Current user's account. Here is the modifications I would make to the script if you ran it this way:
C:\Windows\System32\REG.exe ADD "HKCU\Software\Microsoft\Internet Explorer\VersionManager" /v "DownloadVersionList" /t REG_DWORD /d 0 /f
Xcopy /Y /Q "%CWD%versionlist.xml" "%LOCALAPPDATA%\Microsoft\Internet Explorer\VersionManager"
Exit B %ERRORLEVEL%
Now you can use Group Policy for this as well and its pretty easy or you can make the script run thru all Reg profiles and all Users folders as well and run as the LocalSystem account but it might be more of a vbscript or powershell.
