I've not tried this; I always let reboots be handled by provisioning itself, but, did you mark the Wait action to 'Stop running the template if this action fails'?
All the actions after the "Wait" can only be done if the vbs script goes to the end.
So the mark "stop..." is not useful in my case
The point was to not have it checked anyway, but it seems it wasn't. Seems like the action won't survive reboots anymore than... You better contact support.
Maybe you can change the VBScript to put certain files that cause Wait actions to finish and set the reboot after in Provisioning?

The VBScript is the litetouch.vbs of MDT.
I use it to image all our computers.

To solve my problem i put 10 wait actions.........
Sometimes 1 or 2 wait actions fails sometimes 0.
It's not very clean but it works.
