Do you mean that you have just deployed the link package, and just after deploying the Portal Manager through the agent update? The sentence "Program starts automatically only after second start in portal manager." is not very clear to me.

I configured the agent with function Portal manager. Deploy this agent in computer. Created link package based on distribution *.exe package and published in Launchpad. In the link package properties configure "target" for run a program automatically after instaling (see screenshot ). And the problem is that program does not start automatically after installing.
If the link to the local exe is correct it should run after install. Are you sure it is not going under the 64 bit program folder?
I checked my install and this was the path C:\Program Files\7-Zip\7zFM.exe
I test in Win7 x64, program install in this folder C:\Program Files (x86)\7-Zip\7zFM.exe.
Indeed the JIT model should launch the program after its installation. With Notepad++ silent install package deployed, I was able to reproduce the same behavior on my 9.6SP1 lab with Windows 7 x64bits client.
You need to click again on the link in portal manager in order to start the application indeed.
Also for the Notepad++ package, I used the current user account to deploy it to avoid the classic mistake with the local system, hence we don't see appearing anything.
I suggest you raise a case with the support team. I've checked this hasn't been raised yet to the support team.
I haven't found anything similar in our case history, bugs declared etc. though.

I think someone else impacted by the same issue will see this post at a point and will raise a case, don't worry. Of course this is not ideal, but I can't myself open a case under my name.
