they haven't run a successful inventory scan since the software was installed.
but the software app shows up in their inventory query, and also in SLM, so a successful inventory must have run, mustn't it?
Might be a problem with your query.
I'd say open a case with support, and throw your DB our way. We can then look at the query, and find out what it's doing.
In a lot of those cases, it usually ends up being something of the sort of "it NEARLY does what you think it's doing, except for this tiny logic-detail"... unless you want to look at SQL yourself and are happy with that stuff, then I can give you the pointers as to where to look :).
If not, we can see if you have a problem or - more likely - just a matter of something in the logic of the query biting your behind.

Try the query again but don't use LIKE use = or <> (not equal to). The LIKE/NOT LIKE operators are higher load on the system and designed for partial matches. It might just make a difference.
