Well I'm not normally one to comment on my own question, but .... You need two TPS virtual directories if you want to use KB searches. Integrated login and using the KB do not mix well if the login method on the TPS is set to All. Shame. Unless someone has a way round this?
I'd definiftely still recommend using seperate TPS instances with IntegatedOnly and ExplicitOnly login policies.
As well as the knowledge search problem you mentioned there are also issues with ServicePortal performing actions as SA instead of the logged in user, Console erroring if left idle plus a few others.

I wish it didnt postfix the TPS path (that you've nicely typed in) with the name of the second instance though (which i then need to edit out in the config myself)!
Nah. I just create them manually in IIS manager - again force of habit and doing something in a way that always works. I'd like to think the multi-installer gives a way forward for maybe running more than one version of LDSD on the same box, so a 7.3 and a 7.3.1
